Requirements
- Advanced degree (MSc or PhD) in Computer Science, Bioinformatics, Physics, Mathematics, or related discipline
- Strong programming skills in Python with scientific stacks (NumPy, SciPy, Dask, Napari)
- Proficiency with source control (Git), CI/CD pipelines, and containerization (Docker/Singularity)
- Experience designing solutions leveraging distributed computing (HPC clusters or Cloud environments)
- Solid background in mathematics, exploratory data analysis, and statistics methodology/tools
- Excellent ability to communicate complex technical concepts to non-technical stakeholders (biologists) and translate scientific needs into engineering specifications
- Experience with image processing methods on biological datasets, emphasis on microscopy
- Experience with data analysis in other modalities (genomics, transcriptomics, proteomics, spatial variants, integration with imaging)
- Experience with out-of-core data processing and handling large data structures (Dask, Zarr, chunking strategies)
Tasks
- Support data challenges with robust image processing infrastructure
- Handle massive data influx from lightsheet microscopes
- Design scalable data processing and visualization systems
- Optimize processing pipelines for HPC and Cloud environments
- Ensure efficient resource utilization for large-scale datasets
- Support integration of open standards (e.g., OME-Zarr)
- Champion software engineering best practices
- Transform research code into reproducible, maintainable software
- Identify unmet digital needs and translate them into requirements
- Upskill computational researchers through code reviews and teaching
